Pod hlavièkou Roadrunner Records vyšiel v roku 1989 album Beneath the Remains, za ktorým následovalo Európske turné. V roku 1991 sa z dielne Sepultury vynoril ïalší album Arise, ktorý vyšiel 4. apríla. Vïaka tomuto poèinu sa kapela stala jednou z najviac velebných skupín 90. rokov. Následujúci album pomenovaný Chaos A.D. vyšiel v roku 1993 a bol ve¾kým hitom medzi fanúšikmi metalovej hudby, naviac sa na òom prvý krát zaèali objavova� prvky punku. Tento trend pokraèoval aj v následujúcom albume Roots, ktorý vyšiel v roku 1996.
Od tej doby však skupinu zaèali postihova� samé starosti a problémy. Prvá nepríjemná udalos� sa stala v roku 1996, kedy pred vystúpením na festivale v Donnington Masters of Rock gitarista a spevák skupiny Max Cavalera, spolu so svojou manželkou odišli do Ameriky, kvôli smrti ich syna pri autonehode. Kapela vtedy vystúpila ako trio.
Rok 1996 sa ako èierny rok zapísal nie len do života Cavalerov ale aj do histórie skupiny. Ku konci roka 1996 opustil skupinu Max Cavalera a založil si vlastnú skupinu Soulfly.
Dieru po Cavalerovi zcelil Amerièan Derrick Green. Spoloène s Greenom kapela v roku 1998 vydala album Against. Against bolo menej úspešné ako dvaja jeho predchodcovia. V tomto duchu sa niesol aj následujúci album Nation. Na týchto dvoch albumoch sa skupina zaèala vzïa¾ova� Trash metalu. V roku 2002 vyšiel živý album Under a Pale Grey Sky, èo je záznam posledného koncertu Maxa Cavalera zo skupinou Sepultura. Kapela toto album neuznáva ako oficiálne vydané. V tom istom roku vyšlo aj EP Revolusongs. V roku 2003 Skupina vydala album Roorback, ktoré so sebou prinieslo plno pozitív. Týmto albumom sa skupina rozlúèila s Roadrunner Records a prešla k SPV Records. Pod hlavièkou SPV Records už vyšiel živý album Live in Sao Paulo.
V roku 2006 v apríli vyšiel album Dante XXI a skupina vystúpila v Prahe.
